Q. I started a gene tree clustering with 64,000 genes yesterday but as of this morning, it was still not finished. Why is it taking so long?

A: The time required to build a tree cluster is proportional to the number of conditions and to the square of the number of genes. This means that with 64,000 genes, it will take 100 times as long as to build a tree with 6,400 genes.

To avoid this problem, send the clustering analysis to a Remote Server (via GeNet). Another option, if many genes are not crucial to the clustering, is to reduce the number of genes. Many filters are available from the Filtering menu to remove genes by various criteria. See tech note on how to filter for genes with reliable measurements for more details.
